If the £1000 incentive has been claimed for an apprentice whilst completing a L2 Standard, then the apprentice progresses to a Level 3 Standard, is still 18 and with the same employer, is the incentive payable for a second time?

Yes the incentive is payable for the second time. Note this doesn't apply to care leaver bursaries.
