TNP2 should always be what you will be giving the EPAO, so £900 in your case. What other costs would there be? ILR spec says;
For apprenticeship standards this requires two TNP records: one for the total negotiated price for the training (TNP1) and one for the negotiated price of the end point assessment (TNP2) as agreed between you and the employer.
Any profit you're making comes from your training price. If the employer agrees a late discount with the EPAO (after you thought a price had been agreed so entered the TNP2), you should reduce your TNP2 to match.
It's a bizarre system, as if your TNP2 is less than 20% of the total price, and a student withdrew after gateway, you lose all of the amount you were planning to pay the EPAO plus some of your training price, despite delivering the whole lot. If your EPA price happens to be exactly 20% of your total price, you do achieve all your training funding in the same situation. Doesn't seem fair, but that's how it works.
It is really woolly, and I'm confident not all providers deal with it the way I've said. If it were us, I'd include the extra £100 in the TNP1 Training Price, as I want to be able to match up our TNP2 records with our invoices from the EPAOs. I keep finding out we've had later EPA discounts (perhaps two or more unexpectedly go through at once and there's a multi-apprentice discount) and nobody has told me, so I need to have some way of finding those. Otherwise, it's my view that we're essentially stealing from the employers. I would dearly love for ESFA to decouple to EPA price from the providers, and pay EPAOs directly.

When calculating the Total Assessment Price (TNP2) Can this include the EPA Price plus costs or is it only the EPA Org Cost
TNP1 = £9,000
TNP2 = £1,000 (EPA Org invoice £900)
Total Price = £10,000
Hopefully that makes sense
